Strange ... I have explicit code that looks at upper directories, if the
current directory has no configuration data.

Which version of FSVS are you using?

Could you please send me the output of these commands?
  $ cd /etc/apache2
  $ fsvs info
  $ fsvs ci -mX -D waa__get_waa_directory -d
  $ ls -lad /etc/fsvs/*/*
